How to use User-supplied DNA Recognition Motif Finder

Locate original recognition patterns without a copied enzyme database. Choose whether an ambiguous source symbol needs a possible match or a definite subset match, and inspect linear or single-turn circular coordinates with a visible search budget.

  1. Enter optional local utf-8 source file, input, named pattern objects json.
  2. Choose the settings for user-supplied dna recognition motif finder, then run the tool.
  3. Review the result and any limitations before copying or downloading it.

Good to know

  • The DNA FASTA profile allows 80,000 symbols; at most 30 motifs of 2–30 symbols, 4,000,000 planned symbol comparisons and 5,000 reported hits. Larger combinations are refused before scanning.
  • Coordinates are 1-based and inclusive. Both strands are searched; palindromic patterns share one +/- result. Patterns longer than the sequence are reported separately even in circular mode. No cleavage, digestion or biological activity prediction.
  • Processing is local. Output is limited to 1,000,000 text characters unless a stricter file limit is stated.

Common questions

What is the difference between possible and definite matching?

Possible requires at least one compatible base at every position. Definite requires every base represented by each source symbol to be allowed by the motif at that position.

Is this input sent to a server?

No. The application processes this input inside your browser tab and does not save it to persistent storage.
